I'm trying to figure out the correct outputs on the NCE D13SRJ Rev E decoder to activate the flashing light feature on UP models. Is anyone familier with this decoder? NCE's page shows a different layout.

So, they wired the light, but didn't enable it? Weird, but anything to save a buck from someone having to program it, I suppose.
Don't know anything specific about your model, but do use the D13SRJ. It's probably on either Output 3 (F1) or Output 4 (F2), but...
There were typos when doing the art for the circuit board. The 13SRJ comes with a small sheet addendum that indicates the letters and numbers on the back of the board are incorrectly labeled. This is what it says. F on the board is actually the yellow BU light wire R on the board is the white forward light 1 is the violet F2 2 is the green F1
It's been awhile, but IIRC, they are marked correctly on the front of the board, so once you locate the incorrectly marked output, flip the board over and the correct markings on top should confirm what it really is.
Perhaps the factory didn't get this memo and installed the output leads wrong, so it's possible that function mapping will be the easy solution and no wires need to move?

Well, the RTR Athearns come with just the 9-pin plug. Athearn doesn't exert a lot of effort on its RTR variations; the UP locos might be the only ones with the flasher. I added the decoders myself, and they are very satisfactory. As it comes from the factory, the roof-top beacon is wired to the headlight terminals, giving a steady state light. Thanks for the reminder on the addendum sheet.

The Santa Fe SD40s have the roof light as well. It lights but does not flash. I'll probably do a custom wire job on mine, just because it looks bizarre just sitting there lighted, and not flashing.

Here's the reply from Larry at NCE:
"The D13SRJ is a 4 function decoder. The headlight and back up light are 2 functions. Then the green wire is function 1 and the purple wire is function 2."
